Your plants should be okay so long has they have a good stem and look healthy. The problem is either too much water or poor air circulation; most likely a combination of both. Your pots (or are you using seeding cells) should be moist but not too saturated so you can let them dry out a bit (not too much though) and water from below so the soil absorbs the water rather than from the top. Make sure there is good air circulation, perhaps put the pots up on something so the air and go under and over the trays or move the pots into two trays so air and get around the pots. The mould will not necessarily go away, but should not continue to grow. When you transplant out to your garden just cover the plant to the bottom leaf and the plant should grow okay.
A side note - did you make your own propagating mix or did your purchase it? If you made your own too much nitrogen in the mix can also cause the mould to grow. If you purchased the mix, most have a good fertility ratio.
