Question
I cannot figure out why my zones are different for Program A vs Program B on my rain bird.  I don't know if it is wiring or the way they are set up.  Could not locate the anser on Rain Birds web site.

Sorry for the delay of answering.
Most controllers do have multi programing capability. They can be programmed to operate at multiple times and days. The only limitation is you cannot reorder the zones, ie; you cannot make valve 5 come on after zone 8.
If the multi-program is a problem, just go to the program such as "B" and eliminate the time for each zone. Then put the same amount of time for that zone on program "A". Everything will run sequentially on one zone.
